Proteins are denatured by heat, acids, bases and enzymes. Anything that breaks the polypeptide bonds or otherwise alters the confirmation or shape of the protein from its natural working shape.  To denature a protein is essentially to destabilize its natural shape after it has been initially folded into its working confirmation.
